The Skyward Sword paper quest is one of the longest side tasks in the game. It even has a branching ending depending on whether you go the toilet paper route or if you're a decent human being and finish Cawlin's letter. in the right way.

Skyward Sword Toilet | How to start the quest for toilet paper
You will only be able to solve the bathroom mystery after clearing the Temple of Earth and defeating the Imprisoned for the first time. You'll also need to complete the Lost Child quest, where you'll find Kukiel at night by visiting Batreaux's Hut under Skyloft. You can complete this quest after clearing Faron Woods the first time.
When all of this is done, talk to the man in the cafe in the bazaar or talk with Henya in the kitchen of the Knights Academy. It doesn't matter which one. One or the other will tell you about the strange and haunting noises that echo through the academy at night.
This is your cue to return to Link's room on the first floor and sleep until nightfall.

After dark, venture back down the hallway. Go to the bathroom door on the first floor; it's the room just outside the kitchen. You will hear a mysterious voice asking for paper, of which you have none right now.
There's nothing more to do here, so go back to bed.
At dawn, find Cawlin, Groose's blue-haired boyfriend. He will tell you a sad story of unrequited love and ask you to deliver his letter to Karane.
You now have a choice to make.

You can be nice and bring Cawlin's letter to Karane in the Academy classroom. Next, you'll need to find Pipit in the hallways, and if you've ever spoken with Karane, you already know how the love triangle unfolds. This completes the quest and gives you five Gratitude Crystals.

The other option is the most interesting. Wait again until nightfall and bring Cawlin's letter to the toilet and the now grateful hand. Talk to Cawlin the next morning, then after he runs away, sleep in Link's bed until dark once more.
Now go to Cawlin's room to witness a scene between Cawlin and the Hand, after which you'll get five Gratitude Crystals.
The Gratitude Crystal result is the same no matter which choice you make, and you cannot get both. If you're delivering Cawlin's letter, it's worth searching the toilet paper path just to see how it goes.
