Even though Nightwing features in the main story of Injustice 2, he is not a playable character. Fortunately, there is a way around this, and it's very similar to Nightwing in the original game.
Players simply need to equip Nightwing gear on Damien Wayne's Robin character. The best way to do this is to use Grayson's Staff ability for Robin. The Grayson ability staff includes at least attacks similar to those used by Nightwing in the first game.

Grayson's Staff can be unlocked by playing as Robin. This is a random drop, but can be much easier to achieve if players have "Gear Bias" enabled. Both ability slots are occupied by this ability, which changes Robin's moves to use a staff instead of a sword.
Finally, you can change the gear shaders to be more blue, but they will still include the "R" symbol. Daniel will always have his issues with Batman in the intros, but that's okay. It's the closest to Nightwing, which is disappointing because it's not the same as having Dick Grayson.
